1984 cj7 , 4 speed manual, straight 6.
I read a post a couple days ago that made me join the group. I also have a whine in 1st,2cd,and 3rd gear. goes away in fourth.
I have a 4 speed manual. btw 1984cj7. Just wondering if that ever got figured out? I can actually feel this in the shifter, so I think its in the tranny. checked all fluids already. Maybe this is normal?
 
Check your rear axle pinion bearing, years ago I thought my trans bearing was shot and it turned out to be pinion bearing

also recheck the actual transmission plug for fluid level. I have known mechanics and owners to confuse the transfer case as the only fluid site and miss the trans. Not saying you have, but I've known it to happen with terrible results that didn't need to happen. Good luck, noises of unknown origin suck
 
My first thought is a bearing. In 4th gear, the input shaft is locked directly to the output (1:1). In other gears, you are transferring power through the gears/shafts. You didn't mention if it does it in reverse also. But if it's a bearing, I would guess it would.
